Iron Bacteria in Well Water: Orange Slime, Clogged Fixtures & Treatment Cost in California

What iron bacteria actually is
Iron bacteria are naturally occurring microorganisms that get their energy by oxidizing dissolved iron or manganese in groundwater, and the metabolic by-product is a slimy, rust-colored biofilm — not the bacteria itself causing illness, but the sticky film they build as they feed. According to the Minnesota Department of Health's well water guidance and the National Ground Water Association's Wellowner.org resource, that biofilm shows up as reddish-brown or orange slime in toilet tanks and standing water, a swampy or oily sheen on the water's surface, and a musty or swamp-like odor. Left alone, it accumulates inside well screens, pump intakes, water heaters and household piping, gradually reducing flow and fouling fixtures. Why it gets confused with two other problems
Two other well-water issues get mixed up with iron bacteria constantly, and the confusion leads to the wrong (and wasted) fix:
- Iron & manganese mineral staining. Iron bacteria is a different mechanism entirely: it's living organisms building a slime layer, and a softener's resin bed does nothing to stop bacterial growth. Because the symptom (slime, odor, clogging) doesn't map cleanly to either of those, the only reliable way to tell what you're dealing with is a water test that specifically looks for iron bacteria, ideally as part of a broader private well water test panel that also checks for coliform and the dissolved-mineral content — treating the wrong problem wastes money and doesn't touch the actual slime.
What treatment costs
The fix is the same family of treatment as coliform — shock chlorination — but iron bacteria needs a stronger dose and usually more than one round, because an established biofilm is harder to knock out than a single contamination event:
- DIY shock chlorination: roughly $50–$100 in materials (unscented household bleach, enough to reach a much higher concentration than a standard coliform shock, plus the time to recirculate it through the casing and every fixture). - Professional shock chlorination: $150–$400 per treatment, and budget for 2–3 rounds spaced weeks apart if the bacteria is well-established — a licensed plumber or well contractor can dose correctly for your well's volume and make sure the chlorine reaches the pump, pressure tank, water heater and every branch of household plumbing rather than just the well casing.
- Ongoing treatment systems (continuous chlorination, aeration plus filtration, or UV paired with sediment filtering): roughly $500–$5,000 installed, for wells where the bacteria keeps returning after repeated shock treatments. This is often the more cost-effective path over a few years compared to paying for a fresh round of chlorination every six months.
- Well rehabilitation in severe or long-neglected cases: $500–$3,000+, when the biofilm has heavily fouled the screen or pump and mechanical cleaning or component replacement is needed alongside chemical treatment.
Iron bacteria in the well also tends to travel downstream into household equipment: a water heater that's been drawing bacteria-laden water for years accumulates the same slime and sediment inside the tank, which is one more reason periodic water heater flushing matters more on a well with a history of iron bacteria than on a typical municipal-water home.
Why this shows up more on older California wells
